It is like with hero experience and the keys, whatever you do extra before that achievement is granted after 3 hrs, it won't count for the next achievement.

You'll have to wait to proceed with the next level.

For some reason i think i got 3 system messages about that specific achievement, i do not hope it will cause trouble for the higher level of same achievement.

If i was to guess about what happened i would say the hero energy was set at the level it was when the game registrated that i qualified for the achievement.
