Yes, you will still win if you score at least 1 point - doesn't matter which category. Obviously there are no points for killing troops from enemy clan.

The main difficulty is going to the enemy kingdom where you would score more points. It is still possible to go to the kingdom where the enemy clan existed. It is a good idea to put someone from the enemy clan in your Contacts as soon as CvC is announced just in case this happens. Otherwise, you have to remember the kingdom in order to go there because it is no longer possible through the CvC page.
