My iron and lumber resources pile up pretty quickly, though my grain does not. It takes a long time to collect enough grain for my next building/discovery.
I noticed that grain does not pop up over-top the farm; I'm wondering if this is a bug, seeing as how I have iron and timber appearing above the forges and lumberyards (I have to click on these to acquire them).

It's not a bug. You can only collect the pop up over-top only on your lumberyards and forges. To increase your grain production, upgrade your temple of Demeter, farms and grain consumption reduction on the academy to the max level. To get the grains necessary to upgrade them, raid dead cities that gives lots of grains.
