I'm not really sure what is going on, my gem mine hasn't shown any gems for me to pick up since sometime yesterday. I thought maybe I just forgot that I already picked them up, but its been close to 24 hours now I think since they were there.
I've tried both on my phone and my computer to see if one of them was having an issue. but its on both sides. I'm not sure what I did to cause them to stop showing up.
Seems to be a brand new visual bug, unfortunately.
Oh yea I see what your saying. I was just so used to just clicking on them and getting them, I didn't ever really look at the amount that was the new total all that much. But I just logged in to get my daily stuff and watched the amount I currently have before I clicked on the mine, and my current gem count went up by an amount that feels like it should given the amount of time since I last looked at it.

Good to know it all seems about right, as far as I can tell based on reports it just turns out to be visual rather than actual missing gems.

Same vanishing gems from the gem mine! How convenient for platinum if they're hiding our gems I wonder what else they're hiding From players? Like promo codes! gotta basically troll the entire internet and scrap the bottom of the ocean to find them!!!

It's purely visual (players are still getting their gems) in nature based on reports so far.
Feel free to open a support ticket if you'd like, to have them confirm.

Clicking on the mine should be working as far as I've been told.
