The Scholar doesn't work that way. You have to activate it:

and then you can upgrade two discoveries at the same time (but you still have to click them yourself).

You only need an active Scholar to activate further upgrades, so it's best to activate two long lasting ones just before the Scholar expires (until then, click them any way you see fit).
