At level 23, newly created Pirates get sent straight to the harbour. Click on your harbour, then on it's "Info" tab, and then drag your mouse cursor over "i" icon for "special bonus" under "current bonus":
Level 24 will hide Mercs as well, then level 25 will do so for all but Armada, and the final level will do it for all your newly produced units.

How do you know? Is their number in your harbour (not stronghold!) not increasing?
