Are you sure you didn't accidentally raid the same sector twice?  Or somebody else raided it before you and it was empty? 

I have the same problem since years .... some days collect 7 x 100 k and 3 x 0 k Ress but the system says to me i have reached the 1 mill border ... in my case really 1 mill ress come back to my sector ( i see it in my warehouses and banks ) but my reports say 7 x 100 k and 3 times 0 k ... :(
