Methinks that you are collecting timber and bronze from your lumberyards and forges thinking that THEY are tribute. They are not.
Tribute is delivered to your city on carts and galleys that you must click on to receive.

Well I can't see any other reason other than a bug. Cause it's the first time I hear about it. So please Archon submit a ticket to Plarium Support Center along with screenshots so they can investigate the issue even more.

It has never happened to me and I collect my tributes every single day. Never had an issue even when my grain production was negative. I collected my grain tributes as usual. They were added to my granaries and if I couldn't spend it down it was being reduced till it went down to 0.

It works for me, and I'm also at a bit of a loss why tribute grain would not be added to the store.
One (rather far-fetched) possibility: what exactly occurs with tributes when when consumption exceeds production and grain storage is down to zero? Is the tribute added to the store and then slowly ticks down to nil? I've never let my grain storage hit rock bottom when in the red with consumption so I don't really know, perhaps someone else does?

i know the difference between tribute (little carts at the gate and little galleys at port) and what i get from my farms. I am still NOT getting my grain tribute (little carts at the gate) added in. I have reloaded the page, cleared the cache and all that I can do. So............again, why am i not getting my grain tribute added in?
