Am I missing something.. could somebody explain where the second cooldown is hiding? Or is it counting blue ones as well?

There is a bug. It's confused by the usage of the same implants in multiple hangars. If you don't use the implant at all (or IIRC in only one hangar), then it should show the right number. I'd raised this earlier but it's not been fixed yet.
