None have really been created or destroyed, just (underhanded) transferring of ownership.
If anything, there would effectively be more nukes, since whoever stole them probably intends to use them on Commanders instead of mutants :P

I have no idea, could be an inside job.
It's a little difficult to blame it completely on him, since who knows took the nukes? (For all we know, they may just be experimenting with methods of space travel :P Why they didn't steal a fleet of BCs instead, who knows)
