Grain is added to your storage automatically, you don't need to click on it.

Not sure which tutorial quest you are at exactly, but it sounds a bit like the one expecting you to collect tributes. Unlike timber, bronze and grain, tributes appear daily, both on oxen carts outside your front gate (bottom right on your city map) and on small ships in your harbor (top right on your city map). By the way, tributes also appear in befriended cities you visit, although I'm not sure these count against the quest).
