We have no infomation from this type of issue . The Clan boss reset every day.

lol I know it resets daily. 

  Today it did this again.  I checked in earlier this morning about 8am and used a key after reset and when I logged in an hour ago about 10am  it made me recheck in and all the progress from my first checkin was gone.

Hello!

It can ask you to check in twice in a day only if you haven't checked in the day before. For example: you missed one day and didn't check in to the Clan let's say on the 24th of June and then on 25th of June in a morning you logged in to the game and checked in to the Clan.

We have a reset at 10am utc every day.

And when you come back to the game on the 25th after 10am utc - it will always ask you to check in to the Clan again, due to reset earlier.
