Sometimes in Arena I've seen this kind of geodesic polyhedron appears when I hit someone that shows up for a moment and disappears.
It looks like it's causing my champions to not do a critical hit when they should.
Is this caused by a mastery, some artifact set or something else?

Exactly so. The protective octagonal shield shows up when it turns your crit into a normal hit.

Since reaction gear can only be obtained from Clan vs. Clan tournaments not everyone might be familiar with it directly.
It's always good to ask when you're not sure about something.
