There doesn't seem to be anything in the faq about these. I got one 3* one but I don't know where it went. Is it supposed to be sitting in the same place as the champions and the beer mugs for upgrades?

It is part of the "upgrade rank" function. A chicken serves as like a joker to substitute for a real champ. So to upgrade a 3 star champ you need a total of 3 other champs that are 3* or a chicken 3*. And the one you are upgrading needs to be at full level, 30 in this case.
So if you press the upgrade rank button you should see the chicken in there.

I think it's a 5* chicken and I don't have any 5* champs which is why I can't see it.

If you open the Tavern, there is a header at the top. Upgrade Skills will show you haow many upgrade books you have, Upgrade Rank will show you all the chickens you have, Upgrade Level will show you all the beer mugs you have.
