Hey
When you reset the whole masteries for a champ you will get back every scroll that you've used so far.
The first reset on a champ is always for free, every following would cost you 150 gems.

What if you had four levels in two trees then reset and used 800 gems. Would you get any compensation? I just now am able to save up 800 gems and i've not completed masteries for my best characters and it is taking forever to farm scrolls for the last two levels on them.

You don't get any compensation for the scrolls you farmed when you by scrolls w/gems
