the different colours represent different rarities of champions; blue for rare, purple for epic, and gold for legendary. these indicate both which champions can be used to fill those slots and which champions will benefit from them.

So why when I click on the purple or gold icon it shows that I already have champions filled in when in the current moment I only have rare champions available for this and the rare champions I put in under the blue icon show up as installed whenever I click on the purple or gold icon?

The icons your talking about are not individually clickable.  The whole square for that faction is a single button.  It opens a screen with slots for 5 pairs of champions for each of three rarities.  Are you looking at 3 rows of slots, the top two rows empty and the bottom row filled with rares.

The following is a single clickable button.  The blue/purple/gold merely indicates how many slots you have filled.

I'm so lazy, my duchess still has warmaster.... used in CB 3 years ago...

You think that's lazy.  Tormin was my first successful fusion (4 years ago?).  When I rebuilt him about 6 months ago he had 3/4 star gear and 110 speed!  He is so much better now lol
