The title pretty much says it all.
My Apothecary has been ranked up to 6 and now I have the gems to get his masteries, but the suggested masteries on hellhades is confusing to me.
I tried searching for other topics on this, but none I found were directed specifically at this.
What would you choose if you were doing both Clan Boss and Dragon with Apothecary?

Warmaster, basically. Tons of free damage, and, when combined with a Leech debuff, also translates into full heal. Not optional.

I've already seen that on my other champions. I just didn't think it was something you got on a champion that wasn't focusing much on dmg in their gear anyway.
@kramaswamy.kr Do you have a suggestion what I can do about it? Currently it sounds like the only thing I can do is to "make do" with one of the setups for the other. I do have another Apothecary, but he won't be leveled till I have all the champions I need at rank 6 with masteries of their own.
How do people usually deal with it?
There's no option here. Running champs in CB without Warmaster or Giantslayer is not an option.
If you can't run that setup in dungeon, then you need to find another champ to run in one or the other.

The CB setup is viable for Dragon as well. Apothecary's healing skill is so great, you don't need that small extra bonus from the support tree.
But I would NOT use this CB masteries krama showed. I think he forgot that Apo's attack from the A1 is a triple hit, so you prefer Giantslayer over Warmaster. Don't use Deterrence, but Kill Streak instead in Tier 5. Apo is not going on a Kill Streak, but it's needed as preskill for Giantslayer.

I didn't forget - but I also didn't think it through properly. The rule was 2.5 hits per turn or more, you want Giantslayer, otherwise, you want Warmaster. But that rule is based on the assumption that all your moves hit. For Apoth, since it's only the A1 that hits, it's 3 hits per turn (+ one turn that doesn't hit). So Giantslayer does indeed win out.

One thing I like about more attacks is that the chance of getting 1 proc of healing is greater, even if it isn't as much. Which can stave off death from the next attack.
