I know many empty their haven when theres incoming in the sea trials running. But it doesnt appear attackers gain anything from killing bonnies that belong to other pirates.

you get points for every unit you kill.
it doesn't matter from where they came

Okay still weird that you dont always get points when you see your opponent lose crew... Servers overloaded??

no there is no issue like this. Never happened to me or to someone else in my BH.
Bonnies & skirms have 0.5 points, if you kill atleast 2 you will get 1 point. if you kill one only than there is none.
Marudars also have 0.5
