That is odd. Have you tried logging out and back in? If this problem persists however, please contact support as they can look into resolving this for you. I'm not sure completely but I believe there is a limit on the number you can have. But 1 definitely isn't it.

Five is the limit. Do you have less than five?
Btw, Scallywags go for resources (3x5k, if I remember right), not for rubies.

You can only get 5 of them i believe they are 5k resources
once you have 5 of them they disappear from your improvement tab

There are limits on other haven improvements as well. I believe this is because there's a max haven defense of 12k. Without a limit you'd exceed that limit. With the limit though you're able to pick from multiple improvements to get to that number. The biggest bonus you get though is from skins
